I think I’ve found a bug.
Create a “WooCommerce Cart template”, edit the temples and go to Page Settings > Custom Code > Custom CSS
Try adding some custom CSS and see if it is outputted to the page. It isn’t on my installation.

Thanks so much for your report!
The cart template is rendered within the Woo cart page - if you add the page CSS directly to this page, the styles will end up where they should. From this point of view, it is not a bug, but I can understand the confusion and have created an improvement task.
