The range of the Post Pagination is based on the count of all items in the Post, not the number of items in the Filter set. If I select a Filter that has no Post items, the Pagination will still show the full range of the items in the Post.

As said here before, it is not intended to use the Isotope filter together with pagination. They have nothing to do with each other and cannot be “synchronized”.
What you need for your project is a “real” filter plugin that queries the posts via Ajax.
